the player my suggestion hurts the most other than witch doctors,
is a player that is skilled enough to capture war fleets with a couple of sloops of war and does not need any real ships.

I agree on this, I have see sotl's that were negative value, I was not considering that.

you could completely separate voodoo turns from no voodoo turns
and make it so you had to earn voodoo turns, by naval combat or cargo deliveries.

I don't see this hindering any play style other than pure witch doctor.

This idea has merit

Then look at SHM's suggestion to make some voodoo must be cast using a ship as delivery system. Put them on Brigantines or something that cost a few gc so a guy just don't buy 5 howkers or cutters and use them like fireships.
Brigantines have not much use these days
